An update -
This morning, three days later, there is still no warning in the main Webmaster Tools message box yet the red warning band is back inside of the domain's WMT account.
This is despite requesting removal late Thursday, where we've had no response...
Also, semi related, Todd knows (all too well) of another instance going on with inconsistent Chrome browser warnings that a site is "dangerous". Neither Webmaster Tools, or a third party site scanner or even visual examination find anything wrong.
